Da Costa headed Felix Rosenqvist and his Carlin team mate Carlos Sainz Jr, with the three of them separated by just 0.021.
Da Costa is in action just a few days after testing the Red Bull RB8 at the Abu Dhabi Young Drivers Test.
"In the end my tyres were a bit gone,” said Da Costa. “When they were new I was in the middle of traffic, but I managed to put a good lap together and I'm happy to be on top."
While another qualifying session takes place tomorrow (Friday) rain is predicted, meaning the order for Saturday’s race could already be determined.
Last year’s winner, Daniel Juncadella managed fifth but chose to save an extra set of tyres for the race.
